MAJOR ZELDA SPOILERS! (If you wont buy this game unless your sure of the story, look)
I got this from somebody at the IGN boards who has the Japanese version. It explains many questions you might have from screens. Im a little ashamed I read it, but it makes me want the game so much more :
*SPOILERS*
...be warned, this gives away most of the game, minus details...
...Also, Im not forcing you to read, so dont try and tell me I should not post this...
The game's opening depicts what has happened since the end of TOot (and Majora) and now. Basically Ganon reappeared sometime after that Link's (presumably natural) death and wreaked havoc upon the land, yada yada. The people waited for the Hero of Time to reappear, but he never did. After that, the land fell fully into darkness and no one knows quite what happened to Hyrule after that.
Now, some-hundred years later in a mostly oceanic world, the "Legend of Zelda" (and of Hyrule and the Hero of Time) really has become no more than a legend. More like cultural folklore, really. That's why this game's Link initially receives his green clothes -- it's tradition. Anyway, Link's sister is soon kidnapped due to her resemblance to the pirate character, and soon enough we find out the culprit is none other than Ganon. Of course. Anyway, then Link meets a big red boat which talks for some reason, and sets off on a mission to get the power to beat Ganon. Link must first collect three orbs (One is Din's Fire, another is from the Deku Tree and the last is from -- I believe -- the Zora god), and though I have little reason for saying this I"m just gonna go ahead and theorize these are what become the "pendants" in Link to the Past.
Now, Link's boat doesn't really mention what the power Link needs is until he gets all the orbs. Once he does so, an ancient Hyrulian structure rises from the sea. After getting through this dungeon Link ends up in Hyrule Castle, hidden deep underwater, and frozen in time! It's completely black and white -- waterfalls are stopped in mid-air, and Ganon's minions are also frozen in mid-siege. Anyway, the "power" Link is looking for turns out to be the Master Sword of course, which is found in a chamber decorated with beautiful stained-glass windows of the Seven Sages from TOot. Link seizes his destiny and removes the sword, and time begins moving again in Hyrule Castle. Link, stupidly, finds nothing wrong with this.
Sword now in hand, Link makes for Ganon's tower to free his sister and well, kill Ganon, too. He actually accomplishes the former, but naturally, the latter doesn't work out too well because if it did people would be pissed the game only had three dungeons. Much to Link's surprise the Master Sword has no effect -- Ganon laughs it right off. It turns out that when Link removed the Master Sword from its pedastal, he broke the magical seal that was keeping Ganon in check. (After this and TOot, Link really needs to stop removing the damn Master Sword). Ganon's about to do Link in when he is saved by the pirate, Aneki, but yeah, naturally that works out well. Ganon has Aneki by the throat but is surprised when the Triforce insignia on his hand begins to glow. Before anyone has any time to reflect on this however, a last-minute rescue is engineered by some flying allies (and a Dragon God!) in a really cool scene. It's nothing compared to what comes next, however...
Link returns to the submerged Hyrule with Aneki to replace the Master Sword, but this time, he meets the King of Hyrule there, who turns out to be the guiding force behind Link's boat all this time. Finally all the story details become clear -- the Hero of Time never showed, so the King prayed to the Gods for salvation, who responded with a gigantic flood. Those deemed fit to carry on the population were moved to the mountains (Biblical allusions, anyone?). Thus, the many islands that make up the game's environments are actually the mountain tops of Old Hyrule, and the people in the world then are direct descendants of those chosen worthy hundreds of years ago.
So then, why did Ganon's emblem glow? Because that's right, you guessed it, Aneki is actually Princess Zelda (who, by the way, is looking pretty chubby)! Even he/she didn't know, apparently, even though she's been carrying around a chunk of the Triforce of Wisdom since birth. Anyway, the decision is made for Zelda to remain in the ruins of Hyrule Castle to keep her hidden from Ganon, while Link and the King (in boat form) try to find out what's wrong with the Master Sword.
Once back on the surface, the King reveals that the Hero of Time's Triforce of Courage has been broken into eight pieces. The gate to the ruins of Hyrule will not open again without the reassembled Triforce of Courage, so off Link goes, to fix his sword, and find the pieces of the Triforce...

I always tell myself, "No more Ginkasa! You shall never read another spoiler again!"
And what do I do? I read one! If I wasn't so hyped right now I'd slap myself
