I feel that for Zion to have been destroyed 5 times, that it is also a fake.
Col. Sanders said it, basically... they had to keep changing the Matrix. The first Matrix was happy shiny, and nobody believed it. The second Matrix was a mimic of the real world, but somehow... it wasn't perfect. So, perhaps the third Matrix includes an imaginary escape. At least then the humans would have hope... continuing to stay in and not find a true escape. Thinking that Zion was a part of the "real" world, and that Neo and others really did escape the Matrix... the humans end up fighting in the wrong direction. That is what would make the Matrix perfect.
