Who said it will take place after MM? Zelda games have always hopped here and there around the timeline, havn't they?
Like with multiple links, multiple zelda's, etc... maybe? This Zelda could take place before MM.... right? Bah I dunno
And the tree probably didn't mention Link's sister because Nintendo hadn't planned things out this far and the sister thing was just something new they thought up, so they'll find some way to tie it in there
