Actually, the GOTY that most people refer to is AIAS awards, which MP didnt win, and even got raped in, IMO. These are the GDC awards which are still excelent just not what many would consider the big show. Though the award is voted on in the same manner, and there is no rule to say which is more important.
So if an BF1942 fans come screaming in your face about GOTY, you can say "so is metroid".
