If you listen to the Codex entry about the Reapers it will explain how they only focus on one main race to harvest and convert into a dreadnaught Reaper. The rest are usually harvested into destroyers / whatever else. Maybe it is as simple as humans kicked their ass, so lets get revenge? Who cares, they are apparantly on an entirely different plane of thought than us mortals anyways, and they've been wiping out all organic life for thousands of years. Who are you to question their methods?
