I've seen the top screen displaying 3D(submarine demo, Mario 64 X 4, etc), while the bottom screen was used to display other stuff. i'll try and look for the link where i read it. but im pretty much garenteeing it only does 3d on 1 screen at a time.
one is a 3d processor and one is a 2d. It can pick what screen to display which one at. Its not set one processor to one screen. the 3d one can use top or bottom. If it was capible of doing both 3d at once, then im pretty sure nintendo woulda shown it doing such.
but i shall look for the link later tonight.
