Ok the trainman is more important than I thought. It gives a new dimension to the tale, but it lacks the 'wow'-factor that we got in TM and TM Reloaded.
So if programs can go outside the matrix, what form would they take? A machine? Probably, as Agent Smith also stated that he wanted to get out of the Matrix.
Why do you think Smith was destroyed? I've heard a few theories: - Because Neo is Smith's counterpart, the balance eachother. Once Neo is gone, Smith dissapears.
- The purpose of Smith was to destroy Neo. After he did that, he self-deletes (seems unlikely because they talk about Smith destroying both worlds and stuff)
- Once Neo is taken over, the machine upload an antivirus into Smith. Why they couldn't do that with a normal plugged in person... perhaps they had to upload it to the strongest one.
The first 2 seem a bit uncredible, because then Neo wouldn't have had to fight at all... You also see some kind of flux going through Neo's body..

I think that the reason Smith died when he took over Neo was because of how they were related. Smith had a part of Neo in him the whole time. That is why he was Neo's opposite and why he became so powerful. Once he was able to take over Neo, Neo had a part of Smith in him. I think that somehow, Neo was able to take a little bit of control of every Smith through himself and self-delete his code since he was now integrated into Smith.
That would explain why it had to be Neo that would stop him, but it still doesn't quite make sense why he had to fight. He could have just given in and then killed him. Perhaps he had to show persistance in order to maintain some control of himself in order to delete Smith, or else he would have been permanently controled and Smith would have won.
Also, in Mythology, who is the guy who leads people to hell? I think that person is equivalent to the Trainman. The Merovingian may be equivalent to Satan, and thats why he controls the trainman.
