Also, when Agent Smith "infects" Neo and turns him into a Agent Smith copy, is it Neo that summons the power to destroy Agent Smith as well as all his copies, or do the machines (or the leader machine if there is one) send power through Neo's real body to destroy Smith and all his copies?
And... are there currently any plans for a fourth movie because I want to know if Neo is dead?
Also, I still don't understand how Agent Smith transferred himself into the real world in that other guy's body who was in a coma as well.

Angrist, those guys were all relevant to the movie. The train maker was responcible for creating the station that links the real world to the matrix. Had he not built it, Neo would have been in a coma for the entire third movie and for the rest of his life.
The Keymaker was also relevant because he's programmed to make keys for all the doors. Some doors can't be opened without keys no matter how strong or powerful you are.

The most important thing in the 6th matrix is Agent Smith, not Neo. Neo was just 'part of the system, another form of control'.
If Smith wouldn't have been there like a virus, Neo couldn't have made the deal with the machines. Then Zion would have been destroyed without any free people left.

Neo is just as important, as it's stated, they're opposite, equal forces. If Neo hadn't been there, then Agent Smith would have no opposing force to "balance the equation." So he would've destroyed both the real world and machine world and that would have been the end of everything.

And with 'peace', I don't see humans work together with machines... More like "Ok we won't kill you, but WE still rule the earth!"

Perhaps but I don't think so. Neo and the Machine made an agreement to live in peace if he destroyed Agent Smith and the Machines will keep their word. Remember the scene at the end:
Oracle: Are you going to let the ones free that want to be free?
Man: Of course I am going to let them. What do you think I am, human?
What you're suggesting is a choice that could only be made by a human (or a corrupt file I suppose). But machines don't betray or break promises like that.
