Can't really disagree with the top 3.

I do find it odd, that really only one current-gen game made the list (2 1/2 depending on how you count Zelda and Half Life 2).

Not a bad list presented. I can see why they chose more earlier decade games because those games/gameplay cemented how many are made/played now. You could easily break this into a 2000-2005 best of, and 2005-2009 best of because of the huge shift in how gaming has changed this decade alone.

This list suffers from a serious lack of Metal Gear Solid.

Ok for convenience, here is the list:
10. The Legend of Zelda: Twilight Princess
9. Super Mario Galaxy

7. Shadow of the Colossus
6. Half-Life 2
5. Metroid Prime
4. Halo: Combat Evolved
3. Resident Evil 4
2. GTA 3
1. World of Warcraft

I thought they would have included the other Zelda, because that was adding more to the concept than this one did. Other than that.. not much to say here.
I've only played half of these games: 10, 9, 6, 5, 1. And a bit of 4, 3 and 2.
